In 1994, PTS received the government (CHED) permit to offer Bachelor of Arts in Theology (A.B. Th.) and Master of Divinity (M. Div.) programs. Permanent recognition was granted in 1996. Bachelor of Theology (B.Th.) and Master of Divinity (M.Div.) degree programs have been accredited by Asia Theological Association (ATA) in 1994. Philippine Association of Bible and Theological Schools (PABATS) have also accredited PTS since 1995.
PTS has become one of the seven member schools in the consortium of the Asia Graduate School of Theology (AGST)–Philippines since 1996. Asia Graduate School of Theology (AGST) is a consortium of evangelical seminaries in the Philippines established by Asia Theological Association (ATA) in 1984. ATA is an accrediting body of theological institutions in Asia. AGST-Philippines is a consortium of the following eight (8) seminaries: Asia-Pacific Nazarene Theological Seminary (APNTS), Asia Pacific Theological Seminary (APTS),Asian Theological Seminary (ATS), Asian Seminary for Christian Ministries (ASCM),Biblical Seminary of the Philippines (BSOP), International Graduate School of Leadership (IGSL), Presbyterian Theological Seminary (PTS) & Koinonia Theological Seminary Foundation, Inc. (KTSFI).
In June 1999 the Commission on Higher Education (CHED) granted PTS permit to operate Bachelor of Science in Christian Education (B.S.C.E.), major in Early Childhood Education and recognition was granted in 2002. In June 2006, permit has been granted to by CHED to operate Bachelor of Elementary Education (BEED- major in Early Childhood Education and Content Courses) course and the full recognition of the programs on April 2008.
